Rishabh Pant top-scored for India with 66, while Devdutt Padikkal made 44 and KL Rahul contributed 35.
Sri Lanka's Asitha Fernando led the bowling attack with 4 for 31. Prabath Jayasuriya claimed 3 for 43, while Lahiru Kumara took 2 for 28.
India had earlier posted 462 in their first innings.
Sri Lanka replied with 284, with Sonal Dinusha scoring 100 and Niroshan Dickwella making 80.
India took a 178-run first-innings lead, before adding another 193 to set Sri Lanka a formidable fourth-innings target of 372.
Sri Lanka now face a demanding run chase on a Galle surface where India's bowlers will look to exploit the conditions and wrap up the Test.
